Because biomass is very low. Extraction kits and reagents carry their own microbial sequences, and at low input those can outnumber genuine ones. Carry blank controls through extraction, library preparation, and sequencing, and report them. A study without them cannot distinguish its findings from its reagents.

Can immune tolerance be attributed to the bacteria rather than the worm?

Accepted Answer

Not from a correlation between community profile and immune readout. Designs that separate the two are needed, such as antibiotic treatment of the host, gnotobiotic systems, or transfer of defined communities. State plainly which comparison supports the attribution, and where the design leaves the question open.

Considerably. Laboratory rodent models differ from naturally infected hosts in diet, exposure history, and baseline community, and findings frequently do not carry across. Describe the model used and confine conclusions to it, noting explicitly where a claim would need testing in a naturally infected population.

How should therapeutic framing be approached?

Accepted Answer

With restraint, and separated from the biology being reported. Showing that a community shift accompanies a damped immune response is far from showing that any of it could be applied. Describe what was measured, and avoid phrasing that implies a treatment pathway the work does not establish.
