Not automatically, and demonstrating it is the point. A joint model with more parameters can look better simply by fitting more, so the comparison needs single-layer baselines evaluated under the same validation scheme. Reporting the case where one layer alone performed comparably is more credible than presenting only the integrated result.

How should preprocessing differences between layers be handled?

Deliberately and transparently. Scaling, transformation and missingness handling differ appropriately by layer, but the choices propagate into every downstream result. Documenting them in the thesis rather than only in code, and showing that conclusions survive a reasonable second choice, addresses the most common line of questioning.

What is the right cross-validation design?

Accepted Answer

One where every data-dependent step sits inside the loop. Feature selection, normalisation fitted on data, and hyperparameter choice all leak information if performed before splitting. Nested cross-validation is the standard answer, and stating explicitly what was and was not nested is worth a sentence in the methods.

How much does batch structure matter?

Accepted Answer

More than in single-layer work. When layers were generated at different times or sites, batch becomes a variable correlating across layers that can drive apparent integration signal. Recording batch as metadata from the start, and testing whether findings hold within batches, prevents a difficult conversation later.

What sample size is realistic?

Accepted Answer

Usually smaller than the analysis wants, since generating several layers per sample constrains cohort size. Methods should be chosen with that in mind, favouring approaches with fewer free parameters or strong regularisation. Reporting the ratio of samples to features honestly frames what the analysis can and cannot support.

Can integration establish mechanism?

Rarely on its own. Joint analysis generates hypotheses about how layers relate, but causal direction usually needs perturbation. Framing findings as candidate mechanisms and, where feasible, testing one experimentally strengthens a thesis considerably against the criticism that the work is purely correlational.

Should existing methods or a new one be used?

Accepted Answer

Either works, but a new method needs benchmarking against established ones on the same data plus at least one public dataset. Applying existing methods well to a genuine biological question is a perfectly defensible thesis; a new method never compared fairly is a weaker one.
